While MLS can conduct trades between teams similar to the other North American sports, the USL usually will conduct transfers similar to Europe. The latest deal with the Roots looks to be similar where one player will go to another team while that same club will swap a player back in return in a separate deal. Some perspective on twitter from Jon at the Roots blog–reportedly Quakes owner John Fisher toured the old Raiders facility where the soccer team currently trains and hosts the 51O reserve matches.
I have added context to this. I'm told John Fisher was touring the Roots' facility with members of his San Jose Earthquakes technical staff. This leads me to believe this isn't related to the Oakland A's, any of his businesses, or real-estate ideas.

We’ll add a bit of our take on this especially since Fisher also owns the baseball Oakland Athletics and there is the current competition for market audience between his Quakes and the Roots. In addition the news regarding the baseball team makes him a villain in the eyes of the baseball fans.
